Well, "prove" meant "test" back when that saying came into use, so it should actually mean that the exception causes people to rethink and rewrite the rule.

I am so sorry, I'm annoyingly nitpicky about that phrase for some reason. xD

Alternatively, I've heard it explained as referring to instances where an exception proves the existence of a rule. Like when you have a sign that says 'Parking permitted after 5 pm.' From the exception the existence of a 'no parking' rule is inferred!
